I had my gun cerakoted recently and wanted to scrub the barrel with copper fouling cleaner and give it a good cleaning but it has ammonia. I don't want to mess the cerakote up. Anyone have an idea if cerakote would be safe if some got on for a little bit?

According to this site, and I believe everything on the net, it's safe. What I would do would be call whoever cerakoted your firearm and ask them, or call a gunsmith that deals with it.
I know my buddy used some kind of bore scrubber on his SX3 and it wiped the camo off where he touched it. But that's not cerakote.

How did thinks turn out with finding a cleaner that wouldn't damage your Cerakote? If you're still looking for something, this bore cleaner probably won't damage it.
