Can you put a 90 as the first piece coming off the stove and then reduce to the smaller pipe ? Then you could use flex pipe to couple to the built in pipe.

Normally all flue or vent pipes need a 1/4" rise per foot for max draft. You may get alot of condensation with your set up. I think using 6" pipe and reduce to 4" at the last joint may work better. Be sure to burn off all that nasty galvanizing with a hot fire before you taint your smoker.
What Temps are you getting?You can add a cheap single burner on the bottom of the smoker for those times you need a little more heat.
