It sounds like he is comfortable with the crate so that isn't the issue. Maybe try leaving something in the crate that has your smell all over it to see if that helps...

Not the same thing, but my Lab started howling while in his crate on the way to go hunting. I guess he's just so excited to go hunting he can't help it. Started this year over in Yakima. Really annoying to listen to... I just turn up the stereo.
